Haniyeh è stato in carcere in Israele a seguito delle manifestazioni di protesta nel 1987 e nel 1988. Nel 1992 è stato nuovamente arrestato e deportato assieme ad altri nel sud del Libano, tornando poi a Gaza.Inoltre è sfuggito a vari attentati. Nel 1993 è tornato a Gaza diventando preside nell'Università Islamica. La sua carriera politica lo ha visto occupare il ruolo di Primo ministro dell'Autorità nazionale palestinese dal 2006 al 2007. A causa delle forti tensioni interne - tra Abu Mazen e Hamas - fu quindi incaricato di costituire un governo di unità nazionale che però ebbe vita breve e si concluse con la presa della striscia di Gaza da parte di Hamas.
